Higher reputations means a player will be reluctant to sign for low reputation clubs. Similarly, high reputation clubs will be interested in high reputation players.

If (in-game) a player's reputation becomes too high for the club, he'll ask to leave.

Rep is right beside ability, it should normally be around about the same. Eg. CA 150, Rep 150.

Higher CA means players is better than what is generally considered, higher Rep. means the players is hyped up and not as good as people think.
