they will need to be resized to the correct size and have an xml file put in their directory mapping them to the correct unique ID's

Luckily there is a tool called fmXML that does all the xml for you |

I understand that unnofficial and official files may clash etc, but what if I had (for example) an unnofficial Newcastle United face pack in a custom folder, and SI then release a patch which has an "official" NUFC facepack. Would I have to delete the old one? Which facepack would the comp recognise as the default one?

I think you'd need to delete the new one that SI would place in a patch. The reason for calling it a different name is so that when you install SI's patch, it won't overwrite any of your files.

Yeah, it happened the same to me when I was trying to add the logos for the portuguese second division B and all portuguese competitions. Can anyone help us?

You have to delete background layer.
1. Select all and cut (Ctrl+A, Ctrl+X)
2. Create new layer
3. Delete Background layer
4. Paste (Ctrl+V) and save it.
You can even make a script for it (at least in Photoshop).

There is an easier way in Photoshop:
Double-click the background layer in the layers panel, this creates a new background layer. Save. Done.
