If you have made sure you have removed the config files installed by the game, I would suggest deleting your cache files - if you go to where your save games are located (by default they'll be a sports interactive folder in your My Documents folder, go through it until you see a list of folders called games, cache, matches etc... open the cache folder and delete the contents.

Load up FM and see if the kits/logos appear.
