Is facegen going to keep evolving to a point where we could have the option to run facegen to update player portraits & fill in portraits for missing players and staff that now use that default silhouette? Also it would be nice to be able to replace generated faces for players that don't fit.

There is literally no reason why it couldn't. That isn't to say that it will happen though.

why are there very few facegens on my game they only seem to be for the coaches and not the players

Any game generated person will get a facegen.

At the start of the game there are very few generated players, but after the first season there will be plenty more.

I think there would still be a licensing issue if you are talking about replacing EPL player photo's for example with facegen images

Hmmm... didn't think of that you may well be right.

But with the generated images I've read a lot about white, blond Nigerians and the like it would be nice to fix those.

Does facegen now "age" players or does the portrait stay the same for the whole career? That would be cool too that's what I was thinking of about being able to run updates.

probably way to fifa (and ive already picked up my coat in anticipation) how about being able to use the face gen to make our own manager photo? maybe a little external editor to do this?
