Is there a full list of teams available in FM2006.
Would make the EDT file creation a bit easier (or faster).

I don't think there is, unless you can export one from FM Scout (whenever its released :p ).

You could try a search for existing EDT/RETAIN_NATION threads which may already have all or a large number of the teams.

For FM 2005 there was a large one which included a lot of the major countries (and some minor), this was it:
