Browse to this folder:
\Football Manager 2006\data\graphics\pictures\logos\clubs\england
Create a new folder called premier, put the premier league logos you have in this folder, along with the config file for the premier league clubs.
Delete the palace, norwich and soton logos from the premier pack, and put in the logos for the 3 promoted teams.
Now you'll need to edit the config file you put in the premier folder.
First unread-only the file, right click -> properties -> untick read-only.
Next right click the config file, choose open with and select notepad.
Scroll down to the lines that mention palace, norwich and soton and delete them (the full line from < to />.)
Now add into the file the following three lines for the promoted teams:

Doesn't matter what line they are on, as long as they are inbetween
<list id="maps"> and </list> tags.
You may need to change the bit which says sunderland, westham and wigan to match your filenames.
Save the file, making sure it keeps the .xml extension.
Next browse to \Football Manager 2006\data\cache and delete the contents of the cache folder.
Now when you load up FM the premier logos should show, provided you have turned on show badges in the preferences menu.
