If you installed the game to its default location:-
"CProgram Files\Sports Interactive\Football Manager 2006\data\graphics\pictures\logos"

You may wish to remove the existing logos in this folder before extracting the rotated ones in. It's always best to make a back-up in case you do it wrong.

Note: The structuring doesn't really matter. The game should pick up the logos if you place them into this directory fine.
