There should be a readme with the download.
If not:

- Unzip/rar.

Logos go here:
\Football Manager 2006\data\graphics\pictures\logos

Competition logos go in the competitions subfolder, club ones in the clubs folder and national ones in the nations subfolder.

(though it doesn't really matter aslong as they are in graphics\pictures the game will pick them up, provided they have a config file).

Also delete the contents of the data\cache folder.
And also make sure you turn on logos/badges in the preferences menu.
