I think this was the case for the last game. I have seen the download where you have the flag of each nation as a background but it doesnt appear on the youth teams, is it the case, as per the last game that their ID numbers are random each game and thereofore its impossible to add backgrounds for the them which stay constant each time you start a new game?

Yep they are still random - as are the club reserve and youth teams and reserve and youth competitions.
(Except for active B teams and important youth comps - u21 championships).

If its the same as FM2005 - then the IDs are fully random - they stay in the same order, but start at a different number - so the shift in ID is the same for each team.
