I tried to make the Southern and Northern Leagues playable by putting the level up to five and the Conference South and North down to six, when i went to play the game the two leagues weren't playable. Is there anyway i can play in them and prehaps even manage a Sussex County League team?

You can, but just not in the manner you tried. The only sure-fire way to make this work is this:

(1) Swap each of the teams in the BSN and BSS out and replace them with teams from the NL and SL - but make sure you still have exactly the same number of teams in the "new" BSN and BSS.
(2) Change the names of the competitions from "Blue Square North" to "Northern League" and vice-versa.
