Here:
\Football Manager 2006\data\graphics\pitch\balls

If you want to change the winter one:
\Football Manager 2006\data\graphics\pitch\balls\winter

You may need to turn off the skin cache and restart FM.

If you are using a downloaded skin, make sure it doesn't have it's own balls in:
\Football Manager 2006\data\skins\SKIN_NAME\graphics\pitch\balls
