I just got a feeder club and want to move a few players over to them. I choose Move to Affiliate in the player and can see the team but its greyed out so I can't select it. Why? Is it to do with the transfer window? Thanks.

Yep. Transfer window. Either yours or theirs.

Keep an eye on it and eventually the affiliate name won't be greyed out.

Or you could have a look at their league rules to find transfer dates, assuming they're in an active league.

The club cant accept loans at the time of year, keep an eye on it as the option will become available.
