I could use some help please, this might be a daft question but..
When you've edited the database, how do you save the db file under a different name (i.e. without over-writing the original, I've tried the bloody obvious of just changing the file name but it still replaces the "main" database)
And, once you've done that, how do you select which database is loaded at the start of your new game? I can't see that option in the Preferences screen, and I'm trying to create a World Super League but I still want to keep the original database in case I want to use it later.

You have to save it in a new folder. There should be a "db" folder in your "My Documents\Sports Interactive\Football Manager 2006" folder. Then, you can create a new shortcut that loads your db from that folder.
Inside that folder, make a new folder with whatever name you like. Let's say you call it "New". Inside "New", make a folder called "db". Inside this "db" is where you will save your edited db.
Then, copy your FM shortcut and rename it something. Right-click and go to Properties and then the Shortcut tab. In the "Target" box, add this to the end of the text that is there (leave a space between the two):
--database_location="New/db"
When you click this shortcut, it should load your edited db.
