I suspect you are seeing the default texture the game puts above kits.

Create a transparent PNG file called 'effect' (same size as a kit) and save it in the same place as your new kits.
Open the config.xml file with notepad and add the following line:

<record from="effect" to="graphics/pictures/kits/default/effect"/>

This should remove the 'shadow' as you call it. However it will also get rid of the texture on default kits that come with the game so they will look flat.
