I would like to change Vaduz's nationality from Suisse to Liechtenstein. Could it mess up my game in some sort of way if I did that?

You don't need to do that, as grey players/regens are automatically made from the country the stadium is in.

In fact changing a team's nation can cause trouble. As not only will it render them unable to qualify for Europe, but if they get relegated the game will not consider them for promotion as the team's nation and division's nation do not match.

And you left Berwick Rangers off that list.

Could be useful. I could make Cardiff, Swansea and Wrexham crap and change their nationality and get them into the WPL!

I want to make a Vaduz team only with players from Liechtenstein, and then it would be more fun if team also is set to come from Liechtenstein.(like IRL)
In FM06 Vaduz had Liechtenstein as nationality and it worked fine. I think it would work as well if it was changed in FM07, but I don't know for sure

If you don't change nationality the club can't qualify for Europe. Not going to be a problem with Berwick Rangers but keep this in mind if you're doing any hardcore edits involving big teams.

How do you change a clubs Nationality/League on FM06 Editor, I'd like to move Newport Co. into the WPL & replace them with AFC Wimbledon & take out 1 of the WPL teams.

I can see that Vaduz play for Liechtenstein when they play in europe, so I am starting to getting sure that i won't mess up my game if I change their nationality... but it would be very nice with a reply from SI
