I'm not sure I quite understand what you're saying, about retaining the non-league Teams.
Where the game becomes unbalanced is when you run, say, the UK and Ireland and retain players from a specific Nation outwith the British Isles (like kovalenkov's poofy Slovenians

The game has a good balance of British and Irish players, and the other Nations of the World, and transfers are weighed to resemble real life.
When a Nation's players is retained then there's a surplus of Slovenians in the previously balanced game and you end up with a disproportionately (gasp!) large number of Slovenians playing in the UK and Ireland in Teams from the non-league to the Premiership.
Is that what you meant?
