You could change them in FM2007, so should still be possible in FM2008.

FM2007 they want to go into:

My Documents\Sports Interactive\Football Manager 2007\graphics\flags

For FM2008 they should still work from the same location (but FM08 rather than 2007) aslong as you have a working config file with them. (\My Documents\Sports Interactive\Football Manager 2008 Demo\graphics\flags).
