ive dowloaded a few things such as kits for the premirship and badges and all that, but if si bring out a newer patch, which they will do for the january transfers, will that just take over all of my patches that ive just put on it?

Not if you have put them into the My Documents/Sports Interactive... folder which is where they should go. (If you put them into the program files folder and overwrote existing ones then the patch will overwrite them).
