I think it could be to do with your header file... you find this by going into your skin and click panels then header

Ive uploaded my copy of it which works ok so download it and replace your header file with the one you just downloaded (make sure you have it backed up though)

I would have copied it for you to copy and paste but im not sure where abouts the bit you need is

I did replace the header file with your one, and the logo is still in the same place . I think i'll re-install the skin and see if that works.
