I think you might have mis-understood my post about big/small/normal logos the other day.
Heres a pack that has pretty much all the competition logos in the game:

This includes the premiership logo in, three different sized ones small,normal and large.
I dont know why you are having problems with logos showing up out of place, in all honesty it may be easier to delete the stuff you have installed and try again from scratch. Im sure you know all the following "advice" but you sound almost as confused as I was when trying to get to grips with this stuff.
Dont forget to use the my documents/sports interactive/football manager directory and not the program files version, SI say to because using program files may bugger up the game. (Though some "In-match "graphics like matchballs/ref pop-ups need to go in Progrm files to work).
In my documents/sports interactive/football manager create a folder called graphics
In the graphics folder create 5 folders called backgrounds, logos, kits, pictures, other.
Then, if you download a kit pack for Serie A for example you'd put it in:
my documents/sports interactive/football manager/graphics/kits/italy/serie A
Likewise, If you download a background pack for La Liga the path would be:
my documents/sports interactive/football manager/graphics/backgrounds/spain/la liga
A Premiership facepack would go in:
my documents/sports interactive/football manager/graphics/pictures/england/premiership
The logopack I suggested covers loads of leagues so you could just rename it "logosuperpack and put it in:
my documents/sports interactive/football manager/graphics/logos
In prefs:
You may need to tick "show backgrounds"/"show logos" (That last one may not be an option,Im going from memory)
Untick the "Skin Cache" option.
Tick the "Always Reload Skin On Confirm".
Then go into the game and all your graphics should now appear.
In reality it doesnt matter what folders are called once they are in the "graphics" folder, Its just easier to sort,find and replace stuff if you separate them into type of file/country/league
