I have been playing Saint Etienne for 3 seasons whereby 1st season ended 2nd & winning the Ligue in the next 2 seasons.However, I'm still in the pot of 4th seeds for the Champs Leagues despite reaching the Quarterfinals twice while Lyon, who only managed 2nd round appearances always get into the pot of 2nd seeds. I would rather avoid playing the big guns early on. So anyone knows how to move up to the 2nd or 3rd pot of seeds other than doing well in uefa competitons?

So basically, I have to reach the semis to get into the 3rd pot of seeds?? I always lost to eventual winner in my last 2 quarterfinals , Barcelona & Arsenal. Lame..

You need to perform well in Europe for the last 5 years.
Winning CL or UC will give ~35 pts
Semi should give ~30 pts

It's easier to harvest points from UEFA cup if you can reach semi final there.

If you can only reach quarter final, then you'd need to wait for 5 years to fill up your point slots. You'd get ~20 pts each year and after 5 years you should be around rank 15. That should get you to the second pot.
Just be patient
