After completing the team and player instructions for any one match, there is then the opposition instructions.

My quandary is this. Does giving, possibly, differing instructions in this screen have an adverse effect on your team and player instructions made previously?

Off course opposition instructions can have a divers effect on your team as they override player instructions as such.
For argument sake lets assume your playing with a DM and hes set to intercept balls but not pressure the opposition but then you decide that oppositions danger man is a MC so using opposition instructions you man mark him as well as closing down to alway. As you can see that can be seen as an conflicting instruction in that your DM will be dragged out of position to man mark the MC and wont preform his defensive duties to a degree.
However depending on your formation and competence of players those instructions are very useful against wingers and the lone striker in my honest opinion.
