I have recently saved a game where I have created a new team and entered it in the English Conference North. However, the club has not been entered into the FA Cup along with the other teams in the same league, although it has been entered into the FA Trophy. How do I make sure that the club gets into the FA Cup at the correct stage with the other teams from the same division, and is there likely to be a similar problem when the club gets promoted to league football (i.e. League 2 and above) regarding the League Cup?

I believe that clubs have to be at least 2 years old to be entered into the fa cup, other competitions i think you are fine with, i think.
