I'm hoping the poster above was wrong about the game taking shortcuts in holiday mode. To me, it doesn't really make sense to take shortcuts. If the game is programmed to work in full while you're there, it would mean extra development effort to create a second, shorter method of doing things when you're not.
I suppose a thrid test would be to do as the original poster did by altering players natural positions, and then to take charge of another team in the same league and play through a while season.
My first thought was to control a club in a different league, so as not to influence results when your team plays against the modified team, but to control a club in the same league would ensure the game calculates things properly, and doesn't take shortcuts because it's not in your active league.
Maybe what it all boils down to is the game mainly uses players CA when deciding the outcome of games that you are not directly sitting in the dugouts of, so all other games in the league, and your games when you're on holiday.
If that is the case, that FM only ever calculates all the attributes during YOUR matches, then that's either a big let-down, or most PC's simply wouldn't be able to run the game fast enough with total calculation on all matches... or both.
