Well, after leaving my computer on holidays overnight, I've decided to modify the experiment, as there have been ridiculously interesting results, but ones which make me think that it may be worth modifying the database further.
As of 2012
-English National team is ranked 6th in the world.
-Australian National team is ranked 11th in the world.
-Current state of Premier League:

I'll save the game just so I can take any other screenshots for people, be it related to the experiment or just to see how a player is going.
Also, sorry
magicmastermind124,
here is the screenshot I was meant to post.
Well, as you can see from the screenshots, the Premier League is in its same old state. Not much has changed, and the squads are still mint. Although the rest of england has changed a lot more. Just looking at the Blyth's squad, you can see that the standard of the lower leagues has risen a ridiculous amount. I had trouble obtaining players worth more than 30k in Dafuge's challenge, let alone 10 million. The rest of the English teams have somewhat similar squads, with a large increase in talent over the past 5 years.
Although I think the most amazing result comes from looking at the Aussie squads. All of them have at most 6 real players, with the rest filled with greys. The only signings that took place over the past 5 years were that of quality international players, but due to restrictions, A-league teams can only have a max of 4 internationals. They also seemed to have released all but their key players on frees. The reasoning for this is most likely that the increased league standard has forced them to see their current squad as inappropriate, whilst the wage cap has forced them to have only a few players of acceptable quality.
The happiness award also seems to show that the reputations are in fact changing, and the reputation of the Premier League teams seem to be getting outdone by the lower leagues. I'm unsure why, or what the significance of this is, but it is still interesting.
Proposed changes to the experiment
-Australian League Standard will be returned to default (reputations left the same)
-All English and Australian teams have bank balances equal to Arsenals ($60m).
-A-league Teams get sugar daddies
Original Questions 1) Will the English teams who were originally on top continue to dominate the domestic competitions, or will it become a very even race?
Original changes showed no effect. League results were what one would expect if they played the game without any database edits.
2) How will the change in reputation effect the transfer market? Will More quality arrive in Australia? Will Premier players start moving to the Conference?
Transfer market did become a lot more free, with quality players ending up all through the English leagues, with each team having at least one player worth more than $10m. These prices reflected the players stats too, so it wasn't just inflation
(example) .
3) Will finances turn out to be the strangle point instead of reputation?
This seemed to be the case, as far as I can tell. Lower league teams were capable of attracting high quality players, but didn't have the pulling power to do so.
4) How will the national teams fair? Will they see more or less quality from their regens?
Australia faired extremely well, and England were consistently good, but the simulation didn't run long enough for me to answer this question correctly. The club based problems with the experiment must be dealt with first.
5) Is the game self-correcting with reputation? Will Manchester United win the Happiness award consistently?
As far as I could tell, reputation was running rampant, with teams from all divisions getting in the top 3 for the 'Happiness Award'. Although it didn't seem to make much of a difference. Hopefully giving all teams a large cash injection will cause some to make greater use of an increased reputation.
Hopefully I can get some more interesting results out of the game with these new changes. Chances are that I've really messed England up this time, so I'm really interested to see how it all turns out
