I dont think you can stop them from disliking each other. They just sort their differences out over time. Not a big worry as it doesnt seem to affect their performances.
Also, you might not have the final patch installed because apparantely they've got rid of the "players dislike each other for no reason" bug. It was still there in the versions before the final one. You might want to install that.
And lastly, somone suggested that if you offer the players a new contract it gets rid of the dislike. I've never tried it so cant guarantee it. But you can try.

It does work and in 07, I just disciplined them for unprofessional behavior, shame you can't do that nee more.
