The reason I never bother with this is that a couple of times, the opposition's goal HAS been offside, I've complained and got a warning from the FA, with the news item says replays have shown the goal was onside.

Yes this feature is annoying because when you complain about a decision you face a ban and if you agree with it the players think you should stick up for the team.
No win situation

I agree, no point in negativity when replying - you either get a ban or the board get miffed off, however the beauty of this is that when in real life a mic is shoved up a managers nose after a bad result / incident they sometimes lose it and that is down to their unprofessionalism - and that is what gets tested in FM08. I know, Ive had a go myself only to regret it later.
Of course there should be more response options including a sharp sarcastic one that technically doesnt critisise or complain but makes its point. When not being hotheaded in my reply I am always concerned that not critisising the ref, even with a neutral response, is not backing up my players 100% - and I always want to do that.

The people who are saying it is a pointless feature need to look at their squad after making a comment.
The player involved will react. Their moral will change and they may get a PR sign.
Depending on the player, they may like you saying that it was the correct decision or the incorrect decision.
Whether it ACTUALLY WAS a foul/offside etc. is irrelevant, you should just think of the reaction of the player

Although the commentary usually advises if something was a bit dodgy in a match. Sometimes you do get a morale boost on a player for "speaking your mind" but its a fine line between that and making your player object to your outburst.

IRL you dont get a fine everytime you get a make a comment.
Fergie last night lashed out on the ref and got sent off - no fine.
Fulham today got no fine
Robbie keane got no fine.
